Based on the relationship between universities’ quality and innovation, liberal arts universities and science and engineering universities have different effects on innovation, that is analyzed according to the data of provinces and enterprises and by using a count panel data model method. It shows that both of two types of universities promote regional innovation, but the optimal Gini coefficient of higher educational quality is different. Quality Gini coefficient of science and engineering university is 0.43, while the liberal arts university is 0.42. Meanwhile, it is the quality of science and engineering university that influences enterprise innovation. So, the allocation of higher education resources, humanitarian deposit and university alliance among different kinds of universities should be concerned.
